Judging by this comment I think the answer is no https://github.com/rancher/rke2/issues/6094#issuecomment-2145645528 We will aim to modify the file on disk after install and try to always modify it again after an upgrade. This still leaves a big hole for potential cilium uninstall during an rke2 upgrade but gives more stability if we change the HelmChartConfig for cilium at other times.
