Rancher really doesn't have any control over what interfaces your container is using. The containers will be configured to use whatever interface is priority as per the OS kernel and route table. Knee jerk I assume the primary interface is failing on the nodes and it's failing back to the iSCSI interface. It might be helpful to get a capture of dmesg on the node to determine why interface priority is changing.
